As long as the trans is back far enough to release the throw out bearing, simply install the throughout bearing correctly in the throw out fork (this is where I screwed up too, as depicted in the thread that Joe Lucia sent you). I assume that you have done this.
At this point it would not hurt to put a couple drops of fresh oil on the input shaft where it engages to pilot bearing.
Just move the trans forward to get the bearing started on the collar and then push the trans forward into the bell housing. It may be necessary to turn the input shaft slightly to align the spline, but it should go right in. This is assuming that you did NOT depress the clutch pedal with the trans out. That will drop the clutch plate down and will be much harder to re-align.
You say the input shaft is resting on the face of bell housing. Does this mean that your pins were not long enough to keep the trans in position? I use 9" long pieces of all-thread to keep the trans in position so it never drops down. If it has dropped down you will have to muscle it back up and guide it in, Much harder but not impossible.
