The two front corners on the decklid on my 56 stick up about 1/2" when the top is down. The two corners of the top header hit on the inside of the deck lid and push it up. I have tried carefully folding the top (it is a new Al Knock top) and don't seem to be able to get it in place any better.
It sounds like the inner brackets on your top are going to have to be adjusted to allow the top to fold a little tighter. This is a tricky adjustment. You go too far in one direction and the top doesn't fully extend, or too far in the other direction and the top won't fold properly.
The inner brackets are the ones toward the inside of the car. I think you will want to move them very slightly down, but it's been a while since I adjusted mine and my memory isn't sure of that. If the top is attached to the brackets with carriage head bolts, it is fairly simple to loosen the nuts enough to get some movement. If not, you may end up taking the seats out to get better access.
Ed is right. Adjust ever so slightly and in several increments. take it easy as it is very easy to put the top way out of adjustment. The voice of experience!
