Cleaning mating surfaces and threads (62-340)

I should probably be banished for asking such dumb basic questions, but here goes:
I am setting up for pulling the WP this weekend (waiting for new motor mount from Paragon) and have removed the fan, clutch, and all the hoses to the WP. I pulled the upper left bolt, it's 2.25" (wrong length? Paragon lists either 2-11/16" or 1-7/8") and is coated with nasty black/dark blue sealer of some sort. I got a 3/8 x 16 stud which is 4" long, screwed it into the hole finger tight, then backed it out, I got lots more rubbery gunk in its threads. SO- how best to chase out the threads in the block and clean up the mating surfaces? I presume one can just use a soft bristle brush (nylon? brass? other?) or scraper on the face of the block around the water passage, but how do I clean up the threads? Thanks for any help on what should probably be obvious, but isn't (this late at night....)

Chase with a tap after you remove the pump.

Even better to use a "thread-chaser" instead of a tap; it'll clean up the goop in the threads without removing metal and weakening them.

I believe Paragon's WP bolts are too long

And if you don't have a tap or a thread chaser

you can use a 3/8ths bolt that has three flats ground on the end of it to do the same thing. Of course, you need a grinding wheel.
