If the steering box was painted, was it painted after assembly? Specifically, are things like the cover mounting bolts, input shaft, lash adjustment screw painted?

Yes, when they were painted, it was done after assembly of the complete steering box. Everything was painted, although I think that there was some sort of shield over the pitman shaft and worm shaft end; I've never seen any paint on those parts.
