I recently checked the '66 assembly manual for the correct points to apply a floorjack and place jack stands. It does not show the area under the rear end assembly as a place to position a floorjack. I have in the past used this area to jack up the car and did not experience any problems and was wondering what type problems can arise from using the floorjack in this area?

Nearly all service manuals for many makes of cars show the lift points to be on the frame or suitable location on a unibody and are intended for a 4 point lift. Probably all of us have used the differential as a lift point on cars thru the years. However, its probably not recommended by the manufacturers for reasons such as balance and stability and liability on a 1 point jack. Same holds true for the front cross member....
