Usually, there is no problem, at all, drilling it the way that I mentioned; it's done all the time. However, if you're uncomfortable with drilling blind, as you say, you can install a drill stop on the drill bit---either a commercial version or, even, a made-up one. Set the drill stop so that the maximum drilling depth it allows is the combined thickness of the rotor and spindle flange. Then, you can drill away without fear of damaging anything underneath.
